After 17 minutes, Vinicius Jr. set up Rodrygo to score from inside the six-yard box, giving Madrid their first goal.
Then on 63 minutes, Braga pulled a goal back through Alvaro Djalo to set up a tense finish.
But Real held on as goalkeeper Kepa Arrizabalaga had to deny Ricardo Horta an equaliser late on.
Victory means Los Blancos lead Group C with a perfect nine points, three points clear of second-placed Napoli, who beat winless Union Berlin 1-0 on Tuesday.
